what are the reasons for machining combustion chambers?

Machining combustion chambers is a pretty general topic - What specific operations are you referring to? You may machine the combustion chambers to equalise combustion chamber volume and hence compression ratio. Often you may want to make small changes to the combustion chamber shape to help unshroud valves and improve flow. Another common process is to machine away or change the shape of the squish pads. This is common in engines like the nissan RB26 and can help make the engine less knock prone.
