I am building a harness that is utilizing bulkhead/firewall connectors for the engine harness. For the wire shielding, what is the best practice for grounding? With the shielding being split, do I need to ground it on both sides of the connector? Or will just one side still be effective and not worry about grounding the other side?

All you need to do is terminate the shield to a separate wire and run this through the bulkhead connector. You do the reverse on the other side. It's important to only terminate a shield in one location at the ECU.
